    • Velocity Projection-Based Stabilized Finite Element Method for Steady Navier-Stokes Equations using equal order interpolation

      2017, 54(2):231-238.

      Abstract (987) HTML (0) PDF 1.34 M (372) Comment (0) Favorites

Abstract:A new type of velocity $L^2$ projection-based stabilized finite element method for steady Navier-Stokes equations is proposed and analyzed. Velocity and pressure are approximated equal order element $P_1/P_1$. To overcome the violation of discrete inf-sup condition when equal order elements are used, pressure projection stabilized term is added. Velocity projection-based stabilized method directly increases the $L^2$-stability instead of $H^2$-stability. The main advantages of the proposed methods lies in that, all the computations are performed at the same element level, without the need of nested meshes and the projection of the gradient of velocity. It is showed that this discrete model is stable and has a unique branch of nonsingular solutions , given the continuous Navier-Stokes equations has an unique branch of nonsingular solutions . Moreover, error estimates are derived, and numerical experiments show that the method is valid.

    • An Adaptive Reliable Transport Protocol Based on Damping Feedback Mechanism in Satellite Networks

      2017, 54(2):273-279.

      Abstract (834) HTML (0) PDF 1.73 M (407) Comment (0) Favorites

Abstract:This paper proposes an adaptive reliable transport protocol based on damping feedback mechanism in satellite networks (SATP) which uses filtering techniques to improve the stability and reliability of available bandwidth estimation and contains a new adaptive congestion avoidance algorithm. It adjusts the transmission strategy adapting to the different bandwidth-delay product and the change of network conditions by the use of damping thresholds to deal with the problem that the utilization of conventional reliable transport protocols declined significantly in satellite communications due to the high bandwidth-delay product, delay jitter and satellite relative motion. The performance of SATP is evaluated through a satellite simulation platform of integrated hardware and software components. Simulations demonstrate that SATP can achieve up to 46 percent higher throughput than classic satellite transmission protocol in different satellite networks topologies and share the link resource fairly.

    • The new approach of multiple genome sequence matching based on GPU

      2017, 54(2):280-286.

      Abstract (927) HTML (0) PDF 1.42 M (408) Comment (0) Favorites

Abstract:Suffix trees and suffix arrays have been used widely in bioinformatics applications, especially for DNA sequence alignments in the initial exact match phase of heuristic algorithms. In this paper, a new GPU implementation and optimization of the suffix tree and suffix array on both multi-core and many-core platforms to accelerate multiple genome sequence searching is presented. The comparative performance evaluation between the suffix tree and suffix array is then carried out. The results showed that the suffix array needed only 20–30% of memory space compared with the suffix tree, and that the mean search time of the suffix array was significantly shorter than the mean search time of the suffix tree because of the use of a binary search with coalesced memory access and tile optimization under the GPU architecture. Moreover, the GPU implementation of the suffix array gained a speedup of approximate 99 times compared with the corresponding CPU serial implementation. This study showed that the massively parallel sequence matching algorithm based on suffix array was an efficient approach with the high-performance in the process of multiple DNA sequence matching.

      2017, 54(2):287-292.

      Abstract (815) HTML (0) PDF 928.81 K (434) Comment (0) Favorites

Abstract:Text classification is one of the contents of text mining, which has a wide range of applications in the fields of information retrieval, e-mail filtering, web page classification and so on. At present, the text classification algorithm on the feature representation is still insufficient. This paper proposes a text classification algorithm based on a variety of features. In the algorithm. firstly, the word vector was obtained by using the skip-gram model on the segmentation of text. And then various pool methods are applied to get the vector of the entire text. Finally, the various pool features are a whole input, which is the input of the softmax regression model to obtain the categorization. Through the text classification corpus provided by Fudan University (Fudan) experimental test corpus, the results show that the proposed method can improve the accuracy of text classification, which shows the effectiveness of the proposed algorithm.

    • Airborne Single-station Passive Location Technology Only Based on Bearing Method

      2017, 54(2):293-297.

      Abstract (720) HTML (0) PDF 666.88 K (351) Comment (0) Favorites

Abstract:In this paper, a new association method is proposed to tackle the false location problem of passive cross location technology in airborne single station. This algorithm first performs rough data association by using bearing line distances on different surfaces to eliminate most false location combinations, thus reducing the amount of computation. Next the algorithm will carry out fine association by using invariant-based correlation method to further exclude false bearing line combinations and extract real bearing line combinations of target for cross location. Experimental results show that the proposed algorithm can meet the need for accurate and quick target location in three-dimensional space.

    • Audio information hiding algorithm based on Time-Frequency modulation method applied in broadcast channel

      2017, 54(2):298-302.

      Abstract (643) HTML (0) PDF 815.93 K (366) Comment (0) Favorites

Abstract:A lot of audio information is contained in Broadcast channel, which provides a broad space for information hiding application, but effective audio hiding algorithm rarely shows up. In view of the above problems, a kind of Time-Frequency modulated audio information hiding algorithm is put forward. Time-Frequency modulation technology possesses strong interference-robusted characteristics, which results in its strong applicability in the broadcast channel. In the algorithm, certain range of Time-Frequency modulation information sequence is embedded in the audio carrier, secret information is represented by the permutation and combination of different time slots and frequency points of the Time-Frequency modulation information sequence. By controlling the amplitude of the Time-Frequency modulation information sequence, the secret information is hidden into the audio carrier, which is not detected by the human ear. The experimental results show that the proposed algorithm can be applied to different FM broadcast channels, and can maintain the information recovery rate of over 96%.

    • Virtual Dimensionality Analysis of Hyperspectral Imagery with Noise being Constrained

      2017, 54(2):303-308.

      Abstract (760) HTML (0) PDF 1.28 M (311) Comment (0) Favorites

Abstract:In dimensionality reduction process of hyperspectral data, intrinsic dimension is normally characterized by virtual dimension. Classic algorithm mainly uses hypothesis-testing criterion to set eigenvalue threshold and correspondingly obtains virtual dimension. But under strong noises, it may not estimate very well. A noise constrained virtual dimension (NCVD) analysis method of hyperspectral imagery is proposed in this paper. It decreases the computational complexity by the QR decomposing; improves the accuracy of the estimated dimension by adopting sliding noise detection window to filter the noise; synthesizes the least squares algorithm to modify threshold for reasonable results. The experimental results prove the feasibility and superiority of the proposed algorithm by using simulated and real data.

    • MIMO radar array design based on unequal subarrays

      2017, 54(2):309-316.

      Abstract (912) HTML (0) PDF 2.14 M (303) Comment (0) Favorites

Abstract:The idea of dividing the transmitting array of MIMO radar into unequal subarrays was proposed in the paper. This kind of MIMO radar obtains the coherent processing gain and the waveform diversity gain which the MIMO radar with equal subarrays (called it phased-MIMO radar) enjoys. Furthermore, different sizes of subarrays form multiple beams; the greater apertures of subarrays provide more degree of freedom at the transmitting side. Theoretical analysis shows that compared with the phased-MIMO radar, the MIMO radar with unequal subarrays enjoys higher output signal-to-interference-plus-noise ratio (SINR) at low interference-to-noise ratios (INRs) by nonadaptive beamforming. Simulation results validate the correctness of the above theoretical analysis, and shows that the proposed MIMO radar with unequal subarrays can achieve lower sidelobe levels, deeper null steering, and higher output SINR by minimum variance distortionless response (MVDR), which is contributed to the its ability to reject interference combined with its robustness against sensor noise.

      Abstract (754) HTML (0) PDF 931.50 K (391) Comment (0) Favorites

Abstract:The current distributions of the half wavelength dipole thin antenna along the wire are numerically calculated with our proposed Method of Moment(MOM),CST-based method, and then visualized by Matlab figures. The results on the current distributions have shown that Method of Moments (Pulse-Gaussian Method of Moments) was validated by CST- based method and standing wave method (theoretical approximation method). The radiation pattern of the antenna is drawn vividly according to the current distribution calculated by three methods. The simulated result by our MOM has a time-saving advantage over that by CST-based method with the same accuracy.

    • Phase measuring profilometry based on binary encoded frequency modulation grating projection

      2017, 54(2):321-329.

      Abstract (930) HTML (0) PDF 3.82 M (555) Comment (0) Favorites

Abstract:The impact of the system nonlinear on measuring accuracy of three-step phase-shifting measuring profilometry with the traditional sinusoidal frequency modulated grating projection is discussed. A binary encoded sinusoidal frequency modulated grating is used to improve the accuracy of absolute phase calculation in three-step phase-shifting phase measuring algorithm. A comparison of accuracy of absolute phase in phase-shifting measuring profilometry with the traditional frequency modulated grating projection and with binary encoded frequency modulated grating projection based on Floyd-Steinberg is completed as well. These results show that the three-step phase-shifting algorithm based on sinusoidal frequency modulated grating template is sensitive to the nonlinear of the measuring system, however, the application of the binary encoded frequency modulated grating template not only maintains the advantage of calculating absolute phase from a single set of fringe patterns, but also avoids the impact from the nonlinear of the system. The new method greatly improves the measurement accuracy of phase-shifting measuring profilometry based on frequency modulated grating projection. Computer simulation and experiment verified the effectiveness of the proposed method.

    • Insight into interaction mechanism of antibody SPE7 with antigen alizarin red by molecular dynamics simulations

      2017, 54(2):340-346.

      Abstract (820) HTML (0) PDF 1.30 M (374) Comment (0) Favorites

Abstract:The interaction mechanism of antigens with antibodies plays an important role in development of drugs curing diseases related with antibodies. In this work, molecular dynamics simulations combined with molecular mechanics-Poisson Boltzmann surface area (MM-PBSA) method and solvated interaction energy (SIE) were carried out to study the binding mode of antigen Alizarin red (AZN) to antibody SPE7. The results show that van der Waals interaction is a main force to control the interaction of AZN with SPE7. The calculations from residue-based free energy decomposition indicates that the π-π interaction of AZN with separate residues in SPE7 drives the binding of AZN to SPE7. More detailed, AZN produces strong interactions with the residues H-W35、H-Y105、L-Y34 and L-W93 in SPE7. We expect that this work can provide theoretical guidance for the development of drugs targeting the interactions of antigens with antibodies.

      2017, 54(2):351-356.

      Abstract (944) HTML (0) PDF 1.79 M (394) Comment (0) Favorites

Abstract:Dehydroandrograpolide Succinate (PDS) is a drug, widely used to treat viral pneumonia, viral upper respiratory tract infection such as anti-inflammatory drugs, known as the “Chinese medicine antibiotics”. Herein, Under the optimal conditions, fluorescence and absorption spectroscopy were used to study the interaction of PDS with bovine serum albumin (BSA) and effects of metal ions at different temperatures. The rate constant (Kq), apparent quenching constant (Ksv), binding constant (KA) and static fluorescence quenching association constant (KLB) and binding site number(n) were calculated using Stern-Volmer, Lineweaver–Burk and Double logarithm equations. The results show that PDS is able to bind to BSA. The probable quenching mechanism of BSA by PDS was mainly static quenching due to the formation of a PDS-BSA complex. The results of thermodynamic parameters indicate that electrostatic force plays the main role in the binding process and the binding process was spontaneous. The obtained data for binding sites of n approximately equal to 1 indicated that there was a single class of binding site for the BSA with PDS. The primary binding site for PDS was located at sub-domain ⅡA and ⅢA of BSA and near by tyrosine residue. There was almost no cooperative effect. The results obtained from synchronous fluorescence showed that the interaction between BSA and PDS caused the conformational changes of BSA. Pb2+, Mn2+, Ni2+and Cu2+ competed with the interaction of PDS with BSA, increasing medical effectiveness. Cr3+ promoted on interaction and prolonged drug effect time. The obtained results not only provided a theoretical basis for revealing the pharmacokinetics and further research on development of new anti virus herbs drugs.

      Abstract (842) HTML (0) PDF 1.65 M (474) Comment (0) Favorites

Abstract:Water–soluble CdSe:Zn/ZnS core-shell quantum dots were successfully synthesized in aqueous solution by a green synthetic route using a variety of ligands, and the effects of ligands on the structure and optical properties of the quantum dots were explored through a variety of analytical methods. XRD results show that the obtained CdSe:Zn/ZnS core-shell quantum dots possess cubic sphalerite structure of ZnS phase and their average grain size is about 2.4 nm, which is smaller compared with that of sample fabricated without ligands. SEM result shows that the shape of CdSe:Zn/ZnS is nearly spherical. Interestingly, the synthesized samples have good hydrophilicity, and the surfaces of the samples are coated with hydrophilic groups, which is consistent with the FT-IR results. Compared with the corresponding bulk materials, the absorption peaks of the quantum dots display a significant blue shift, demonstrating the obvious quantum confinement effect.

      2017, 54(2):387-392.

      Abstract (903) HTML (0) PDF 977.09 K (382) Comment (0) Favorites

Abstract:The absorption characteristics and physiological responses of oilseed rape transformed by PprI were analyzed by the outdoor pot experiment under the stress of different concentrations of cadmium. Results indicated that the accumulation of Cd in both transgenic and wild type plants all increased significantly as the increase of Cd concentration in soil, and the content in roots was higher than upon-ground part. Under the 0.5 mg/kg Cd in soil, there were no significant differences between the accumulations of Cd in the two genotype oilseed rapes, but the accumulation of Cd in the transgenic plants was significantly lower than that in wild type at 1 and 2 mg/kg Cd treatments. The accumulation coefficient and translocation coefficient of plant reduced gradually with the increasing concentration of Cd. Under the stress of cadmium, superoxide dismutase (SOD) activity in all plants showed a trend of first increasing and then decreasing and SOD activity in all transgenic plants were higher than that in wild type. The content of malondialdehyde was increased, and the content of transgenic rapeseed was lower than that of non transgenic wild rape. The content of chlorophyll a and chlorophyll b in all plants decreased with the increase of Cd concentration. Therefore, the introduction of PprI gene significantly reduced the absorption of Cd in rapeseed, and increased the safety of the edible part.

Abstract:Highly Homologous RING domain 1(AtHHR1)encodes a RING finger E3 ligase. It may play a role in participating heat stress response, according to publically available microarray data. To study the function of AtHHR1 under heat stress, 3 homozygous complementary transgenic lines athhr1/ATHHR1 were identified. The mutants, complementary transgenic lines and wild-type of Arabidopsis were used for heat stress experiment. Under the treatment of heat stress, the germination rate and relative chlorophyll and proline contents in mutant plants were higher than that in wild-type, while those in the complementary transgenic plants were all lower than that in wild-type. After heat stress, the expression levels of heat-related genes were higher in the mutant plants than in the wild-type. These results suggested that AtHHR1 gene played a negative regulatory role in Arabidopsis thaliana thermotolerance.

    • The Glucose Metabolism Variation of Clostridium butyricum during Domestication with Different Anode Potentials

      2017, 54(2):399-404.

      Abstract (744) HTML (0) PDF 1.11 M (267) Comment (0) Favorites

Abstract:Clostridium butyricum was used as a type strain for studying its glucose metabolism and bioelectrical activity with different anode potentials (+0.6, +0.2 and -0.2 V, vs Ag/AgCl). When using 1 mM glucose as substrate and connecting 1000 Ωresistance, the output voltage of the microbial fuel cell was about 0.09 V, which proved a good bioelectrical activity of the strain. During the domestication of the strain with three anode potentials, the bioelectrical activities and glucose metabolisms of the three groups were quite different. The maximum output current of group 0.6 and 0.2 V were ca. 1.8 and 1.2 mA, while the group -0.2 was only ca. 0.02 mA at the end of domestication. While the OD600 of group -0.2 was 0.3 which was much higher than the other two groups (ca. 0.01). The end products of glucose metabolism in different groups and domestication cycles were different. At the beginning of the domestication, the end productions were similar. Succinate, lactate, ethanol, acetate and hydrogen were the main end productions, which suggested the metabolism type of three groups was fermentation. At the end of domestication, the content of succinate, lactate, ethanol and hydrogen of group 0.6 and 0.2 were decreased, carbon dioxide increased. While a large sum of butyrate generated in group-0.2. In addition, the content of carbon dioxide in this group was much less than group0.6 and 0.2. The glucose metabolism analysis showed a transformation of metabolism from fermentation to anode-respiration with the increasement of the strain C. butyricum bioelectrical activity. The results provided a new perception into the influence of anode potential on the bioelectrochemical systems.

Abstract:A Heat shock factor (Hsf) from Rhododendron calophytum was cloned using RT-PCR and rapid amplification of cDNA ends (RACE) techniques and it was named RcHsfB3 (accession no. KU145694). The full length was 1130bp, including an open reading frame of 774bp and encoding a protein of 257 amino acids. Its molecular weight and theoretical isoelectric point were 28.8 kDa and 5.38 respectively. Phylogenetic analysis showed that this gene was classified as the same branch with HsfB3 of other plants, indicating that it belongs to the HsfB3 gene family. Multiple sequence alignment analysis indicated that the homology reaches 67.29% with VvHsfB3, which is highest. The result of subcellular localization in protoplasts exhibited that RcHsfB3 is located in the cell nucleus. The expression of RcHsfB3 were examined using real-time polymerase chain reaction. Under heat、cold and salt stress respectively, RcHsfB3 expression level showed an alternate trend of ‘rising and falling’, remarkably up-regulated.Preliminary studies indicate that RcHsfB3 will be induced by high temperature, low temperature and high salt stress.

Abstract:Ubiquitin-proteasome pathway is a major pathway to regulate cell protein stability in eukaryotes including plants. E3 ubiquitin ligase in the ubiquitin- proteasome pathway is responsible for recruiting specific target proteins for ubiquitination. DDB1 acts together with a second protein, the substrate receptor, totarget substrates for CUL4-based E3 ligase. The yeast two-hybrid assay and BIFC have been applied to check the interaction between AtDWD and DDB1a/DDB1b in vitro and in vivo. Experimental results have shown that interaction between AtDWD and DDB1b is strong in vitro and in vivo, and the C-terminal of AtDWD is where the interaction happens. Support that AtDWD has the potential to be a substrate receptor protein of CUL4-based E3 ligase.

Abstract:The prevalence and co-transfer of resistance genes and virulence genes among Escherichia coli producing CMY-2 from feces and flies among twenty large-scale poultry farms in China were investigated. Polymerase chain reaction (PCR) was used to examine for the presence of E.coli producing CMY-2. The genetic relationship between isolates carrying blaCMY-2 gene was determined by pulsed-field gel electrophoresis (PFGE). Antimicrobial susceptibilities to 13 antimicrobials agents of isolates producing CMY-2 were tested by diffusion methods. Characterization of isolates producing CMY-2, including other resistance genes, and virulence genes was detected by PCR. The transmission of resistance and virulence genes was demonstrated by conjugation experiment, PCR-based replicon typing (PBRT). The results showed that 33 isolates were confirmed to carry blaCMY-2 gene with a positive rate of 6.0%, which showed resistance to multiple antimicrobial agents. Fifteen resistance genes conferring resistance to other antimicrobial agents were identified, including blaTEM-1, blaCTX-M-55, blaOXA-1, qnrBDS, aac(6’)-Ib-cr, oqxA, tetA, tetC, sul1, sul2, sul3, rmtB, and flor. Furthermore, four virulence genes including iutA, traT, VagC, and fyuA gene were also detected. Twenty-one transconjuncgants were detected in 33 E.coli Producing CMY-2. The co-transfer of between resistance genes and virulence genes was observed on transferred plasmids of lncA/C or lncI1. This study confirmed the prevalence and co-transfer of resistance genes and virulence genes in isolates of E.coli producing CMY-2, providing a reference for disease prevention and transmission in poultry farms.

    • Potential distributions of a invasive species Conyza bonariensis (Compositae) in China as predicted by MaxEnt

      Abstract (706) HTML (0) PDF 1.91 M (343) Comment (0) Favorites

Abstract:Conyza bonariensis (L.) Crong. is a annual or biennial plant of Compositae, native to South American. It is one of the most harmful and execrable weeds in mainland China. We applied Maximum Entropy (MaxEnt) ecological niche modeling to predict this species’ potential range in China on the basis of occurence points. The results indicated that environmental parameters such as Mean temperature of the coldest quarter, Annual mean temperature, Min temperature of the coldest month, Mean temperature of the driest quarter, Precipitation of the driest month and Precipitation of the driest quarter largely influenced the distribution of Conyza bonariensis. Most Chinese provinces excluding Xinjiang, Qinghai, Inner Mongolia, Ningxia, Heilongjiang, Jilin and Liaoning are predicted the suitable habitat of Conyza bonariensis. Areas that we predict to have potential invasion were larger than that had been invaded. Therefore, Conyza bonariensis is predicted to continue to expand in China. West Sichuan, south Yunnan, north Shanxi, northwest Shandong, north Shanxi and most regions of Gansu and Hebei have not been occupied, but these areas are very close to the areas that have been invaded, so intense attention should be given to strengthen the management of these areas to prevent Conyza bonariensis from further spreading.

    • The Influence of Road on the Growth Status of Fargesia nitida in Jiuzhaigou County

Abstract:Roads have influence on flora, fauna and ecosystems to some extent. In order to ascertain the impacts of roads on the growing status of diet bamboo of pandas, 177 quadrats (1m×1m) were sampled by the different distances from the road to measure the height, basal diameter, and the density of Fargesia nitida and other environmental factors such as herbage height, moss coverage and humus coverage in the habitats of the Giant Panda in Jiuzhaigou County in 2014. The results showed that in 5 gradients which defined by vertical distance from roads under 500m, there are no significant differences in average height and basal diameter of F. nitida except average density; in 5 gradients under 100m, there are no significant differences in all these three factors. The average height, basal diameter and density are not significantly positively correlated to the distance from the road. The height was correlated to the herbage height, moss coverage and humus coverage significantly; the basal diameter was correlated to moss thickness significantly; and the density was correlated to the upper vegetation coverage and herbage coverage significantly, which illustrate that the growing status of Fargesia nitida was mainly affected by multiple environmental factors. Even though the road operation has no significant effect on the growth conditions of Fargesia nitida, still, the bamboos near the road are severely damaged by deforestation, as well as gnawing and trample of livestock that mainly brought by roads.

      Abstract (723) HTML (0) PDF 1.39 M (430) Comment (0) Favorites

Abstract:Interleukin-10 family is one of the important cytokine that can cause psoriasis related diseases, and interleukin-24 is relatively important in cascade effect. As a new discovery member of interleukin-10 family, we aim to study the role of interleukin-24 in psoriasis and pro-inflammatory response. In this study, we use biosynthetic gene interleukin 24 mice (mIL-24) to built mIL-24-Fc fusion protein. Then the recombinant plasmid was transfected into CHO cell. After serum-free culture in CHO, we purified mIL-24-Fc fusion protein by protein A affinity chromatography and confirmed by AP binding assay. The result showed that after intradermal injected mice, a large number of keratinocytes showed two to three proliferation and in wound-healing process, mIL-24-Fc can promote epidermal hyperplasia and accelerate wound healing. These findings mean that interleukin424 plays an important role in the inflammatory response, and medical value.
